After Samantha Nishimura had a breakdown and assaulted a man, she was sent to Halberg Institution for treatment by her parents. It can be assumed they were influenced by Trinity agents, as the institute was in control of Trinity and a man known as Dr. Taffe performed experiments there on Sam.
Samantha then at some point escaped from the Halberg Institution with some other patients. Lara croft infiltrated the Institute after hearing Sam's escape, and was captured by the Trinity people.[1]
