Fishing
Fishing at Fishing Holes is a new addition to Majora's Mask on the 3DS. These areas allow Link to swap out his sword for a fishing rod, and catch a variety of different fish. There are two locations - the Swamp Fishing Hole and the Ocean Fishing Hole, and each contains a unique set of fish, many of which can only be lured in through certain circumstance.

Fishing requires Link to either pay 50 Rupees for a pass, or you can collect a Fishing Pass by completing mini-games in clock town, like the Deku Playground or Honey and Darling's shop. Note: The Fishing Passes you collect survive time travel to the first day, so you can accumulate as many as you'd like.
How to Find Rare Fish
1) First off, start an new three day period (Song of Time -- Y-L-R-Y-L-R), and slow the flow of time immediately (Inverted Song of Time -- R-L-Y-R-L-Y);
2) Then, make sure you have roughly enough rupees or fishing hole passes to use the fishing hole about 6+ times. This can be achieved fairly easily, especially if you are an end-game or near-end game player, by acquiring all rupees in clock town, the sewer, and the astral observatory basement (you'll have around 300 rupees if you do so), and acquiring the 4 red rupee chests in south Termina field (one is in a hole), and the 2 red rupees in the tree near the observatory (you'll have about 500 rupees -- this can be done within the first few in-game hours);
3) After you have enough rupees or passes for any given three-day period, go to your fishing hole of choice: The Swamp Fishing hole is in the "Road to Southern Swamp" near the Swamp Shooting Gallery; The Ocean Fishing Hole is in "Zora's Cape" near the rock platforms leading to the Great Fairy of Courage;
4) Next step is very imporant, DO NOT BUY A LURE YET. Instead, look at the wall posters near the door you enter from and memorize what the fish look like (or better yet, use the pictobox to take a snapshot so you can view it while you're searching without having to go back). Then put on your Zora's Transformation Mask, and walk around on the bottom of the Fishing Hole's pool(s) looking for rare fish based on the pictures seen on the wall posters -- or swim around (if you don't know what the fish look like, it's best to walk so you don't accidentally miss one). Note: Each fishing hole has 3 common types of fish, disregard these fish when searching;
5) If you don't find a rare fish anywhere in the pool, don't fear, you haven't wasted 50 rupees yet on a lure that you cannot catch any rare fish with! Just go exit the fishing hole, and re-enter it. The reason for this is because the game spawns a new set of fish each time you enter the fishing hole -- this is extremely useful when trying to get time-sensitive fish by entering the fishing hole AFTER the starting time for the fish's spawn has passed so the game can spawn the new fish type. After re-entering the fishing hole, just repeat the last step and this step until you have rare fish in the fishing hole. If you have found a rare fish already, continue on with this guide;
6) After finding a rare fish (or a fish you haven't caught yet), go to the guy running the fishing hole and purchase a lure based on the type of fish you saw. Then, also based on the type of fish you saw, put on the correct mask and go to an are where you'll be able to catch it fairly easily.
7) After catching the rare fish you set your eyes upon, search for more rare fish in the fishing hole; if there are none that you haven't caught already, simply leave the fishing hole and repeat steps 4-7 until you've caught them all.
8) If done correctly, you'll be able to do this method for both fishing holes and be able to catch every type of fish there is to fully 100% Majora's Mask, or just to chill. Congratulations! You (hopefully) know the most efficient and intelligent method for catching all the fish!

Swamp Fishing Hole
The Swamp Fishing Hole is comprised of a small waterfall that provides a stream under a small bridge and into a large pool. The fishing hole contains several lily pads leading to a stone pillar rising out of the water that can be jumped to.

Catching Lord Chapu-Chapu
Lord Chapu-Chapu (who is a resembles a mini-version of Ocarina of Time's Lord Jabu-Jabu) is an especially rare fish not mentioned on the posters. To catch him, you first need to make him appear. Methods seem to vary, but it appears you must spend at least a few in-game hours in the fishing hole, and catch a few random fish. Then, leave and re-enter the Swamp Fishing Hole, and look into the plant-covered opening on the right side of the Fishing Hole.
If you happen to spot him, purchase a fishing rod, and position yourself either on one of the lilypads close to his lair, or on the stone platform. Drop a sinking lure and try to nab one of the Groovy Carps or Termina Bass that swim around his area. Once you have one on your lure, let it wriggle around a bit and lightly tap A, and you will see Lord Chapu-Chapu emerge from his lair, and eventually eat the fish caught on your lure.
You'll know he has been hooked when the battle music turns into the dungeon boss music! In order to reel him in, you'll need to be incredibly patient and precise, as this is will usually take several minutes. Unless you are constantly pulling against him (pull the control stick in the direction of his tailfin) he will keep swimming away from you. You can tell that he is being pulled when the sound of your reel speeds up, and Lord Chapu-Chapu is yanked in your direction. Keep this up and do not give him any slack until he is finally yours.
Ocean Fishing Hole
The Ocean Fishing Hole is comprised of a small inlet leading out to sea, with a small pier, and several tiny island platforms dotting the reef. Note that you can shoot the Like-Likes on the beach in front of this fishing hole at night to collect Silver Rupees to buy your way into the Ocean Fishing Hole.
