Indeed FRT will regenerate any sizes that are registered with WordPress, whether they be from the theme or a plugin (WooCommerce for example).
There are a few plugins that will let you manage which thumbnails get generated, our free EWWW Image Optimizer has that ability (in Ludicrous Mode).

No, EWWW IO doesn’t remove them, FRT does that.
For every image/upload that FRT processes, it first removes all existing thumbs, and secondly it generates new thumbs based upon which ones are registered with WP.
EWWW IO filters the thumb sizes registered with WP, to remove any that you’ve disabled in the EWWW IO settings, so that trickles down to the regen process. EWWW IO itself doesn’t remove anything from disk, but merely alters the list of registered image sizes.
