    The recent Nature Methods publication, “Deciphering spatial domains from spatial multi-omics with SpatialGlue”, introduced SpatialGlue, a graph neural network model with a dual attention mechanism that facilitates the integration of multi-omics data.  https://lnkd.in/g6-4SWww The model’s versatility was prominently displayed through its application to a variety of modalities, including spatial transcriptome-proteome and spatial transcriptome-epigenome (ATAC-seq and CUT&Tag) datasets. Across these benchmarks, SpatialGlue outperforms state-of-the-art models in accurately identifying histologically relevant spatial domains to uncover biologically meaningful complexities. The mouse thymus dataset generated by STOmics Stereo-CITE was used to benchmark SpatialGlue. Stereo-CITE integrates Stereo-seq with the Cellular Indexing of Transcriptomes and Epitopes by Sequencing (CITE-seq) technology, enabling researchers to simultaneously detect the whole transcriptome and up to 100+ plex proteins on the same tissue section. By incorporating both the transcriptomic and proteomic modalities from Stereo-CITE, SpatialGlue was able to cleanly demarcate the key thymus cortical layers and the corticomedullary junction with consistently superior performance across all four mouse thymus replicate sections. The Stereo-CITE dataset effectively demonstrated SpatialGlue’s capability in integrating multi-omics data to reveal detailed histological structures.     The newly published paper in Nature titled "Multiscale topology classifies cells in subcellular spatial transcriptomics" proposed “a multiscale approach to automatically classify cell types at subcellular level using both transcriptomic information and spatial context” as described. The mathematical tools, topological automatic cell type identification (TopACT), and multiscale approach using multiparameter persistent homology (MPH) were validated on both targeted and whole-transcriptome spatial platforms which improved cell classification and morphology for human kidney tissue and pinpointing individual sparsely distributed renal mouse immune cells without reliance on image data. Stereo-seq, the array-based whole-transcriptome spatial technology, was used in this paper to verify the mathematical tools. Stereo-seq offered down to 0.5 μm resolution data. By integrating TopACT with MPH landscapes, scientists showed the spatial arrangement of glomerular immune cells in lupus nephritis, demonstrating the effectiveness of the topological approach in quantifying and elucidating tissue organization.
